Gene expression analysis on a subgene level

RNA sequencing allows investigation of expression of singular genes in cells. It is possible to interpret the arisen data on multiple levels, each level providing a different type of information. Apart from measuring expression of whole genes, it is possible to quantify expression of singular exons, or transcripts (gene isoforms), which allows more detailed study of regulatory mechanisms. The main difference between approaches is in determining the origin of short reads. This step is significantly more complex in analysis of expression of transcripts, as transcripts derived from the same gene have typically larger rate of sequential similarity. In this thesis, we describe eleven tools for subgene level expression analysis a as comparison we have tested three of these tools on real patient data. The results provided by all three tools proved to be very similar with the greatest difference being the time needed for the analysis.
Novel non-coding transcripts at imprinted loci in mammalian oocytes and embryos

Aims of this thesis were to annotate novel transcripts within clusters of imprinted genes in mouse oocytes and embryo, to analyze expression changes of these transcripts during mouse embryonic development, to identify enriched sequence motifs and potential transcription factors binding sites at promoters of transcripts within imprinted gene clusters as well as transposable elements acting as promoters of these transcripts and to identify potential candidates for further functional studies, using bioinformatic methods.
Facial Coding as a tool in neuromarketing research of emotional response

Bachelor's thesis is devoted to the topic of neuromarketing research of consumer behaviour. It focuses specifically on one research tool, belonging to this category, called Facial Coding. The introduction part presents the theoretical foundations on which this technique is based, especially the psychology of emotion and its background. It describes the six basic emotions, which are measured by this tool. The founder of the Facial Coding research method, Paul Ekman, is then introduced and his studies of human face are recounted. The third part of the text describes the modern form of Facial Coding, its advantages and disadvantages and the applications of this tool in marketing research, which are illustrated by few practical examples.
Genetic factors of progression of selected forms of chronicnephropathies.

Nephrotic syndrome is characterized by proteinuria, hypoproteinemia, edemas and hyperlipidemia. It occurs in primary (e.g. focal segmental glomerulosclerosis, FSGS or minimal change disease, MCD) and in secondary glomerulopathies (e.g. kidney amyloidosis). In primary forms, great attention is paid to the potential genetic background of the disease and due to new molecular genetic methods genes, whose mutations cause different nephropathies (e.g. ACTN4 or INF2) were identified. The aims of presented doctoral thesis were following. Firstly, to continue the mutational analysis of ACTN4 that was described in the author's diploma thesis in other glomerulopathies. Secondly, to implement the mutational analysis of INF2 and subsequently analyse this gene in patients with FSGS/MCD and in patients from special group characterized by positive family history for end stage renal disease (ESRD) in combination with advanced chronic kidney disease (CKD) or already developed ESRD at the time of diagnosis. Thirdly, mutational analysis of NPHS2 and TRPC6 (methods implemented in laboratory earlier) in selected patients from the special group. Finally, expression analyses of genes important for podocyte function or connected with human immune system. This part also verifies the applicability of NPHS2/SYNPO expression...

Impact of NKR-P1 polymorphism on Ly49 receptors expression in hybrid mouse strains (C57BL/6 x Balb/c, F10-12) Abstract Natural killer (NK) cells constitute the subpopulation of large granular lymphocytes which mediate spontaneous immune response against infected, transformed or allogeneic cells and thus represent an important component of the innate immunity. NK cells express a wide repertoir of surface receptors which can be either activating or inhibitory and which mediate NK cell recognition and regulation of cytolytic activity. NKR-P1 and Ly49 receptor families belong to the most important murine NK receptors. Both NKR-P1 and Ly49 families are members of C-type lectin-like superfamily of receptors encoded by natural killer gene complex (NKC) on chromosome 6 and include both activating and inhibitory members. The aim of this diploma thesis was to elucidate the impact of Nkr-p1c gene divergence on Ly49 receptors expression and to find out whether the Ly49 and Nkr-p1 gene clusters (which are localized on opposite ends of NKC) are inherited independently or whether the NKC domain is inherited as a complex. The second research interest was to illustrate the influence of the above mentioned divergence on cytotoxic activity of NK cells and tumor growth. The effect of IDGF2 protein on expression of selected genes in cell line Cl.8+

The imaginal discs growth factors (IDGFs) are proteins able to induce proliferation of Cl.8+ cells proliferation in collaboration with insulin. They are also connected with response to starvation stress and innate immunity. A genome-wide analysis of Cl.8+ cells treated with IDGF2, which was performed in our lab, detected tens of genes transcriptionally induced by this protein. The aim of this work was to confirm this effect with some of these genes using quantitative PCR.
